It depends on the person, foreigner or not. I saw a discussion on reddit about this, and many foreigners living in Japan said they had never had such an experience. And I saw Japanese opinions and they said they avoided foreigners because some foreigners have strong perfume and deodorant smells and they didn't want to sit next to foreigners because they sat with their legs spread. I have been living in Japan for 5 years now, and I have never had a Japanese person avoid me because I have made an effort to integrate into Japan. I mean in most cases, it is not because you are a foreigner that Japanese people are avoiding you, but because you have problems of your own.
