@petercdowney mostly privately run. There are a few municipally-run, but they are few and far between. They were originally scattered private projects, then nationalized to bring under unity of control and expand across the country, then privatized as JR Group, with East, West, and Central being companies within said Group. Their revenue comes from minority stake from govt and tickets. Merchandise too, though that's a bit less. I think the nationalization earlier was good as it brought the rail to all of japan, despite profit - much the same way as rural electrification under FDR in the US brought power lines and stations to the country where it was less profitable (at least to build the infrastructure).
