Wouldn't shooting the asteroid with a very hot, very fast lump of metal risk altering the stuff they're trying to sample?

Except that if they already knew the asteroid's precise composition (especially the precise composition of its subsurface layer[s]), there wouldn't be any need for a sample-return mission. They'll have a rough idea of the composition of its surface (based on its albedo), and rough values for the average density of the entire asteroid (based on its total mass and total volume), but nothing very precise - and even a very small change in the sample's composition due to the EFP's impact could easily ruin it (the sample).
