Initially they did hate each other, but in recent decades white supremacist groups like the KKK have aligned with neo-Nazis. The moment you point out, where the Nazis have a condescending, passive aggressive attitude toward the KKK, reflects the fiction of the game world. As Americans who saw themselves as the quintessential Americans, the KKK of Wolfenstein would have fought against the Nazis, and so it's to be expected that they might harbor some resentment toward each other. On the other hand, it's also to be expected that their overlapping views on race (white and Aryan being not exactly coextensive) would grant the KKK some privileges over other occupied Americans.
