LetsRock1t good theory except that Smith is a new anomaly, and unlike the others he was never human, he was always a program. Smith returning as a virus was the result of the equation trying to balance itself out as Neo is taking a similar but alternative path of the One. Instead of loving humanity Neo falls in love with Trinity and chooses her. This was a path set by the Oracle who believed in an alternative to the cycle of the Matrix and destruction. The lights Neo sees in the real world comes via his connection to the Source. He can see everything that was or is connected to the Machine Mainframe.
