  1. One option would be to remove all the bulbs before painting. It's extra effort but might be easier overall. You can get a tool that makes them easy to pop out.

  2. The big issue with filters on the LED is that if the LED is monochromatic, the filter may or may not be transparent in that region. Even white LEDs might even only be monochromatic in R, G and B. They've improved this for home lighting but Christmas LEDs are going to be as cheap as possible. [This may be what's happening with your red]
