Perhaps I am missing what you are saying, but why do you need flatpak in order to backup a Wine prefix?

@WMan37 The drivers (i.e. dxvk and others) can be local with the game folder, that's what wine overrides are for. Many installers for games on Linux do exactly this. I understand that you are settled into your familiar way of doing it, but nothing you listed is somehow only possible with flatpak. Many others do it their familiar way that accomplishes exactly the same end-goal without flatpak. A binary driver sitting in your trash folder works just as well as one in /usr/lib, you just need to make sure your game/prefix knows how to find it. Neither is better/worse, and I am not recommending against your way, you should do it the way you choose to, but just informing you that you are not actually reliant upon it for the same result. If for some reason you couldn't use flatpaks, there are alternative and common ways of doing it you could explore.
