Yes, quite a few, but fortunately none that resulted in the loss of the orbiter. The STS-9 Landing was delayed about 8 hours to analyse problems when General Purpose Computers One and Two failed and Inertial Measurement Unit One failed. They were able to restart two, but it failed again just after landing. The crew misconfigured some flight control system switches when the second computer failed on touchdown - they worked the procedure for a normal configuration instead of the modified configuration that they were in because of the first failure. This mistake could have been catastrophic in flight but didn't have any bad effects on rollout. Also, unbeknown to the crew, two of the three APUs had caught fire in the APU compartment in the rear of the Shuttle. Also look into STS-27 in 1988. During the launch a piece of insulation shed from the right solid rocket booster struck the underside of the vehicle, severely damaging over 700 tiles and removing one tile altogether. Upon landing, Atlantis became the single-most-damaged shuttle to successfully make it home. The survival of the crew is attributed to a quirk of fate involving a steel L band antenna plate which was fortunately positioned directly beneath the missing tile. A similar senario would eventually lead to the loss of the shuttle Columbia in 2003.
