I make one modification for the touchy bolts -- I replace them with studs -- as in the L-bracket position. That bolt is a M8-1.25 with a 12mm head. I just buy aftermarket M8-1.25 bolts and cut off the head... measuring the length against the Toyota original. I then run them in -- with the 'rough cut' going in first -- with a touch of Loctite Blue. I do all of this when the plenum is off the engine -- and the location is fully exposed, so easy. Later, during assembly -- and all following plenum projects -- running the nut onto the stud is very quick. I have found that running a bolt -- blind -- as you have done -- requires a 'touch' that a DIYer can't learn. I have a 1MZ-FE -- and my plenum practically flies off and on... now. As a DIYer, I make another modification. I wrap the various hoses with white (electrical) tape// colored tapes so that I mate them up properly. I just don't have your experience level -- and never will. This stops me from hunting all over the engine bay for flopped hoses -- even harness pigtails. I'm bad. I also slow down and use electrical tape to hold steady my sockets and extensions. My tool budget can't tolerate all the professional's stuff. I have become quite the magnet pick-up artist, though.
