It took me a while to beat Puss n Boots, but as I got into the groove, I beat him more than one time. Sephiroth was truly hard, even in the first Kingdom Hearts game. By the way, you forgot to mention some of the Mega-Man bosses, like the final boss in Mega-Man X4. That was super hard. Not to mention all the complicated and stressful battles in Jack and Daxter 2.
