  1. I don't believe that you can physically explain cognition, the experience (qualia?) of being conscious. I think it can be simulated to the point of being indistinguishable from a person in every measurable way, but I'm more and more of the belief that true sentience is probably a quantum or quantum mediated phenomenon. The world's most sophisticated supercomputer can be constructed by Legos, but cannot be anymore self aware than a pot of boiling water (which I could argue is more conscious than a digital computer).

  2. This sounds just like Marvin Minsky's _The Society of Mind_. I wonder if you are familiar with this book? Minsky lays out a hundred or so hierarchy patterns for cognitive functions. I would highly recommend it if you have not read it.
