Trump knows that Stone is aware of many of his crimes, because Stone helped him commit them, and he also knew that there was a very good chance that Stone was going to spill the beans on him to avoid spending 44 months in prison. It all makes sense considering the fact that the reason Stone was going to prison in the first place was because of the dirty deeds he did for Trump. In summary, we have a sitting president that's being blackmailed by Putin, and by a guy with a tattoo of Nixon on his back.
