Hi there, just a couple of points to mention, not that this will address all of your issues....
1) 2-5g of xylitol per day is not enough! This could be one part of the problem. I read Dr. Ellie's two books, and she says that you need to get at least 6-7 grams per day (up to 10g/day, but that much is not necessary) of xylitol broken up into doses of about 1 gram each (that would be 2 mints or around 1/4 tsp xylitol granules/crystals). She said that the very lowest bare minimum that a person could have every day to have xylitol help them is 5g, and that if you have less than that, it isn't going to do the expected job, and that if you have 3g or less per day, it's the same as not having any xylitol at all, it does virtually nothing! And finally, that you really should be getting at least 6g/day.
Eating xylitol daily will gradually eliminate the harmful germs that normally feed on sugar or carbohydrates to produce mouth acidity, cause cavities, and promote ear, nose and throat infections. It takes five weeks of consuming 6.5 grams of xylitol each day to eradicate the harmful bacteria from plaque on teeth and about six months to clean the tongue, saliva, throat, and other areas of the mouth of these bacteria. When the dosage is continued for two years, less plaque forms. Consuming lower doses than 6 grams daily may not give positive bacteria changes. Eating more than 10 grams a day is not necessary and will not give further improvement.
2) Regarding gum sores that come and go, the first thought that came to mind is the Listerine. She says that if someone has sensitivity to Listerine, they may need to build up their tolerance to it gradually. This would be done by starting out holding it in your mouth just a few seconds and working up to 30-45 seconds. She says you should never hold Listerine in your mouth uncomfortably and that if it begins to burn or get hot, you should spit it out immediately and go right on to the ACT to put the fire out. Could you possibly be making yourself hold the Listerine for the whole prescribed time while it is making your mouth uncomfortable? Listerine could cause gum sores if it is too strong for your mouth at this current time, but it sounds like most people can work themselves up over a little time. I remember her once saying that Listerine used too strongly could cause peeling of the skin. Do you have peeling as part of the sores?
3) If you have teeth that have become sensitive to temps, she normally says in that circumstance to brush even more in that sensitive area! Brush even harder in that sensitive area! (but not so hard that you would damage your skin, of course.) The point of focusing even more intently on problem areas like that is to cause your lymphatic system to bring in via the blood vessels in the gums even more healing nutrients and carry off more toxic waste products. It is to stimulate more healing circulation.
4) Regarding teeth staining: “Good stains” are seen on teeth when dental disease has been rapidly controlled, when the remnants of thick plaque and harmful bacteria die off quickly. The debris collects around the tooth, often looking like a dark stain at the gum line. This stain is the sign of improved oral health, less bleeding, and a healthier mouth and gums. A dental cleaning will quickly remove this kind of staining and leave the healthier teeth pristine and white.
If you do not have a cleaning within a couple of months of starting the complete system, the sudden improvement in your oral health may result in a thin band of stain forming around the edges of your teeth at the gum line. This staining is not a problem, is not permanent, and is not at all unhealthy. This stain is dead plaque debris that has shriveled up and formed a hair-like deposit around the edge of your teeth. One cleaning at the dentist will remove this band of debris.
Dr. Ellie said this: "You must use the system twice a day. If you are not using the Complete Mouth Care System and xylitol adequately, it can cause harmful bacteria to be controlled (so you see and feel improvements) but it may put you in a cycle where new plaque continues to grow and then be controlled, etc. Using my system just once a day allows immature plaque to become sticky after 12 hours, and without enough xylitol, these sticky bacteria can become a black stain in areas where plaque deposits, at the gum margin and between teeth. It is only a superficial stain – as it is plaque debris stuck on the surface of your teeth. This is why it is easily cleaned off by a hygienist, and you will notice that they will find your gums and teeth are in better shape than ever before. If you will use my correct method, this stain should not come back after your dental cleaning."
HOWEVER, it is VERY INTERESTING that you said you started this new protocol within a week of your last dental cleaning and that you previously did not have any plaque on your teeth! I saw a very old blog on the internet of Dr. Ellie's in which she addressed this staining by saying that she has seen this "chromogenic" staining occur more rarely on some people who start out the program with an already healthier oral environment, and basically when they go to the dentist and have a cleaning, that dental scraping done by the hygienist actually removes the person's really protective beneficial bacteria biofilm from their teeth and opens them up to the pathogenic bacteria, and thus the ensuing staining from then killing the plaque growth that is occurring as a result of those pathogenic bacteria. Does this make sense to you? The dental cleaning could have removed the protection from your teeth that you already had in place. That's one reason we are to be wary of dental cleanings if we don't truly need them. Then it would take some time for you to reestablish that oral biofilm that was removed.
That turned into much longer than I initially intended, but I hope this gives you some ideas! Finally, I would try to keep going on the program for a while longer and see if I could get these problems straightened out and going in the right direction, but if you can't reverse your negative oral changes, then if I were you I would go back to exactly everything you were doing before, which it sounds like you were getting extremely impressive longstanding personal results from!

I believe one of the first things Dr. Ellie would say to you is to inquire about if you are completely certain that you are using ALL of the EXACT recommended products, because it can be very confusing and also easy to end up with a wrong product, which can make the whole system not work well. And that you are using them in the exact specified order every time. And also she would ask if you are using one of the proper recommended toothbrushes with medium-firmness and dense bristles, and that you have TWO of them, one for AM and one for PM, so that each one can dry for 24 hours between uses so that the toothbrushes do not get too soft. And also that you are using a proper form of xylitol and are using enough of it (1 gram at a time, used at least 6-7 times a day, and at the proper times -- after every meal, snack or drink of liquid, and then do not eat or drink anything else for a minimum of 1-2 hours or more). If any of the components of the system are off or incorrect, the system may not work well for you.

Here is some info on X-rays that I wrote down years ago:
1) Always have the hygienist use the thyroid cover over your throat area in addition to the lead apron whenever they take X-rays.
2) To reduce your exposure to radiation, refuse panoramic X-rays unless there is a true actual need for one (many dentists do them just because insurance companies will now cover them).
3) Ask the technician to take only 2 bitewings of your mouth instead of 4 if you are not at a big risk. Oftentimes, 4 bitewings is completely unnecessary, and particularly if you have a smaller mouth.
4) Take Vitamin C right before your appointment.
5) I don't know if this has changed by now or not, but at the time I wrote this down, the then-current FDA guidelines for adult dental X-rays recommended bitewings every 2-3 years (instead of yearly or, heaven forbid, every 6 months), if you have no tooth decay and are not at high risk for cavities.
6) It does not matter if your dentist wants you to do really frequent X-rays; you are under no compulsion to have to do anything that the dentist suggests if you don't want to. You cannot afford to be passive when it comes to issues vital to health and quality of life. It is your own health, not your dentist's own health, that he is affecting or putting at risk, so you should take control of your own health and not risk just putting yourself in the hands of others or accepting whatever is standard practice. Your doctor should work with you, but you should be in charge of your own health and stand your ground. Don't be afraid to explain how you feel and assert your own wishes, even if it makes for an uncomfortable situation.

@classicgameplay10 Stevia is fine for health as it is actually a plant (an herb) and is not a man-made sweetener and does not spike blood sugar; the only thing objectionable about stevia to a lot of people is its taste. A lot of people are OK with the taste of stevia, but it seems like the majority of people don't really like it all that much. I don't like it because I think it leaves an unpleasant aftertaste behind in the mouth and it can taste bitter, but that's just my personal opinion. Like I said, many people like it.
There are some other natural sweeteners that are also fine for health, such as monk fruit, just to name one, and some other sugar alcohols. (And of course honey and maple syrup, in moderation.)
But xylitol is a star. It has no objectionable taste at all. It simply tastes sweet. It is extremely pleasant tasting, and you can also use it in food, cooking, baking, etc. The greatest thing about xylitol is all the benefits it has on the human body. It has a really beneficial effect on your bacteria all over, not only in your mouth, and even positively affects the bacteria in your gut and serves as a prebiotic for your beneficial bacteria. Used in tiny 1 gram doses all by itself in the mouth 6-7 times a day, and for sure right after every meal, snack, or drink of liquid, what it does for the biologic ecology of the mouth and throat is just amazing. If you get a xylitol saline nasal spray like the Xlear brand and mist that up your nose, it even positively affects the bacteria in your whole ear system as well as your sinuses. *But xylitol is toxic/deadly to dogs, so it should be kept well out of their reach and never given to them; their bodies cannot process xylitol like ours can.*
However, sucralose is horrendous and is harmful to health. It is an artificial sweetener (man-made) and sugar substitute. Studies have shown that it can harm your immune system by changing your gut bacteria, killing off half of your good beneficial bacteria, and it can also increase inflammation in the body. I would stay away from all artificial sweeteners; they are all bad.

@ShepherdsGrace Yes, it is definitely working and I love the changes I have been seeing. I have as of right now only been on this complete program for 2 months, but I've already had several noticeable improvements (and a couple of really big ones) and am absolutely thrilled (THRILLED!) with being able to give up the Water Pik and not having to do the flossing chore any longer with no negative ramifications. It is normally supposed to take 3-6 months for most people to turn their oral health around in a big way, according to Dr. Ellie. She said It takes most people 6 months to get to the point where they’re not developing plaque and tartar (some can get there sooner than that, and some may take up to 9 months). So I'm really looking forward to many more positive changes such as this to come.
