Jamshed, the lineages of Abraham are split in three directions in my understanding.
1) Abram (after covenant) and Sarah had Isaac (after Ishmael was born), but only after Sarah struggled to birth a child and elected a handmaiden named Hagar to help
2) Hagar and Abraham(before covenant), had Ishmael (before Isaac and the covenant), who had Muhammed (pbuh).

3) (Though it is still debated) After the death of Sarah, Abraham took another wife (other than Hagar, "a concubine named Keturah, by whom he had six sons: Zimran, Jokshan, Medan, Midian, Ishbak, and Shuah."*
*"Some Jewish commentators identify Hagar with Keturah (Aramaic: קְטוּרָה Qəṭurɔh), the woman Abraham married after the death of Sarah, stating that Abraham sought her out after Sarah's death. It is suggested that Keturah was Hagar's personal name, and that "Hagar" was a descriptive label meaning "stranger." This interpretation is discussed in the Midrash and is supported by Rashi, Judah Loew ben Bezalel, Shlomo Ephraim Luntschitz, and Obadiah ben Abraham Bartenura. Rashi argues that "Keturah" was a name given to Hagar because her deeds were as beautiful as incense (hence: ketores), and/or that she remained chaste from the time she was separated from Abraham—קְטוּרָה derives from the Aramaic word "restrained". The contrary view (that Keturah was someone other than Hagar) is advocated by the Rashbam, Abraham ibn Ezra, David Kimhi, and Nachmanides. They were listed as two different people in the genealogies in 1 Chronicles 1:29–33."
Though it is very comfortable and convenient to assume (due to the 50% genetics being provided by Abraham to the lineage of Mohammed) that the offspring of Hagar (who has been argued in places as "the daughter of the Pharaoh" ) is allied with the lineage of Abraham and Sarah, it might not be 100% completely true. You have to remember, if Abraham had a son Ishmael (with possibly the daughter of the Pharaoh) who bore Muhammed (pbuh), then the loyalties do not align for 100%. The lines are indeed fuzzy and large, with much middle ground, and as unfortunate as it may sound, not even the people themselves could actually tell you for certainty where the allegiance of their ancestry lies. That is why we cannot hate and war with the Real Jews, like it or not, they are G-d's (literally) chosen people.
