Cis and trans come from chemistry. They are names used to describe the isomers of a molecule. Isomers are variations of a molecule that are made from identical atoms, but the atoms are arranged differently. Why cis and trans? My guess is trans was chosen first to describe someone who has changed gender, they then needed a word to describe those who have not. Chemistry provided cis because in chemistry it is the counterpart to trans.

@Pale Rider Yes, but you understand what I was trying to say? Besides, I thought it was sex that was agreed could not be changed. And that's why they do not say transsexual any more, as they did in The Rocky Horror Show. Instead, the term is now transgender, because they believe gender is a 'social constuct' or something, rather than physically immutable. But who knows, that's so last week.

@ccjelley2390 I suspect they took the cis term because they were looking for an opposite to trans, and it is the counterpart in Chemistry.
