Probably, although wax was also commonly used back then to color things like buildings. A lot of the Greek temples were very colorful back then, but since then the color mostly disappeared. I do think that it's the most likely explanation, but I could also see the nubs being used as pivot points and you could quickly put different rods into the different holes to convert between different weights.

That's quite possible. It just sort of surprises me that nobody has found a vintage set that still had some residue in there to analyze. It may even be that the 3rd type wasn't ever standardized.
