Considering that the courts are generally loathed to reverse course on these sorts of matters, I wouldn't expect this to ever be a particularly common source of appeal. If something is that common, I would expect that the governor or President as appropriate would probably be pardoning a bunch of them just to clear the backlog. Otherwise, the solution is fairly simple, just add more judges to deal with the problem. It's pretty clear that the framers of the constitution did not intend for people that we know to be innocent, either actually or legally, to be stuck in prison.
