They never have been the same thing. Surely you acknowledge that humans (even arguably some animals, particularly primates) have always had societies where gender was expressed across a spectrum of what we define as masculine through feminine.
Nearly always but not exclusively, in line with biological physicality (sex; chromosomes, gonadal hormones, genitalia etc.), female corresponding to the feminine (often grouped under the term woman) and male corresponding to the masculine (often grouped under the term man). Spectrums will have plenty of overlap in the middle, leading to the emergence of gender identities such as non-binary (which I'm sure you feel unduly threatened by, or at least you pretend to for money).
Unlike this guy (and you) I'm an actual physiologist studying sex differences and it's widely acknowledged that gender is something different from sex. The phrase 'biological sex' is a tautology, inherent in the meaning of sex is the fact it's biological. Gender is inherently social and as physiologists we do not study gender differences.
You are correct to identify that until about the millennium these ideas of sex and gender were not commonly understood amongst the layman and society at large, but in reality, these distinct but related concepts have always existed. Language, society (and how one reflects the other) is constantly evolving, always has, always will. Whether or not this makes you emotional is besides the point (facts don't care about your feelings).
To your final point of outrage, it sounds like you are very much in favour of self identification into any gender the individual wishes and they shouldn't be bound to the stereotypes of society (wonderfully progressive of you). Yes of course an individual can identify as a boy/man with long hair and nails and this entirely unrelated to their biology (be they XX or XY) that is almost binary (intersex people exist, though they are few).
Maybe this will help it settle for you; transwomen are women, but they are still male.
