Well, the immune system is subject to anchor bias -- so, just to take an example at random, if the first exposure your immune system gets to a pathogen is from a not-terribly-effective vaccine, it will actually reject a more effective response to that pathogen (say, from natural immunity.) Vaccinating children instead of allowing them to develop natural immunity, handicaps their immune system permanently.
