The only power that the President has, is the pardon. He can ask the DOJ, the FBI, the CIA, or even the IRS to investigate someone, but he has no power to actually prosecute anyone, as that is the judicial branch. The president or congress can ask the judicial branch to seek an independent prosecutor, but that is up to the judicial branch. Congress can still investigate too. Conway stated that Trump would not prosecute, but Trump later stated that Hillary's case was still on the table. I think the media is trying to make a big thing out of nothing, as Trump is playing his cards close to his chest, to keep Obama from pardoning her.
