Once combat moves to space where there's no air resistence then maybe... But in-atmosphere combat and railguns? Nope, not happening...

Yes, you do get accelerated in the opposite direction. However the mass of the projectile compared to your own ship is so much smaller that it's worth it since you can design the gun to transfer the velocity evenly all over your craft while the high speed is devestating when it hits a single point that's not designed to deal with it. Also, quite frankly most railguns will probably not be on ships at all, but built on astroids etc, shooting materials at enemies that's at the right angle compared to the astroid. If the astroid ends up being shot out of the star system then who cares? But the projectiles shot from it can easily destroy most crafts it hits due to the high velocity.
