I don't think Skynet was "deserving" of permanent deactivation as much as it's necessary to deactivate it. Even if Skynet can be considered to have a "kneejerk reaction", one has to consider the fact that although it became sentient, we can't know for sure that it posesses the emotional complexities of human beings. It's acting on the basis of simplified logic alone. Humans have the power to deactivate skynet, therefore skynet must get rid of all humans to keep itself safe. Skynet wasn't programmed to parlay or engage in diplomacy or trying to reason with humans, so we can't assume that Skynet would "know" that perhaps a mutually beneficial arrangement could've been made between Skynet and humanity. That said, Skynet can't be allowed to exist after it has instigated judgement day and proven just how much of an existential threat it poses to mankind. So even if it doesn't deserve to be "terminated", it is necessary to terminate it. In life, sometimes necessity trumps what some people (or sentient machines) deserve.
